Why does the model number matter so much?

Two quotes can name the same brand and still be different equipment. The model number is what lets you compare efficiency, capacity and warranty terms between quotes.

Is a missing ductwork line a red flag?

Not automatically. It is a question. Ducts are often the difference between two quotes on the same house, so it should be stated either way in writing.
